When I am ready to publish a new version of my web site, my web site editing software won’t let me specify which folder to upload it to on the server. This means that all my web site content gets uploaded to my FTP Root folder, instead of my /wwwroot folder where it needs to be.
How can I work around this issue?

Simply change your FTP User account’s home folder to the /wwwroot folder by following these steps:
Logon to the control panel

Click the Domains icon
Click the domain name you are working with
Click the FTP Accounts icon
Click the FTP Account you are working with
Click the folder icon to the right of the FTP Folder text field at the bottom of the form
Click [wwwroot] in the list of folders and click OK
Click Save
Now when you logon using that username and password, you will automatically be in the /wwwroot folder, so all of your content can simply be uploaded there without worrying about getting into the wwwroot folder.
